When I submit my university application, do I have to mail the transcripts via physical mail or upload it online?

You can upload your university transcripts online but most universities will ask for the original transcripts.The university or college you apply to, will ask you to physically mail (sealed pack in an envelope) the transcripts to their official address. If your transcripts are in a language other than English then you have to send the official translated transcripts. You will get the translated copies from your own college/university. If they say they want you to mail it, only then do that
Otherwise, they ask for transcripts only after you get an admit
